Creating a knowledge base

I have been given the task of sorting through a colleague's collection of paper documents and re-organising it so that it is easily accessible by the rest of the team. I can probably make a stab at doing this but I am sure that there is some sort of idiot's guide out there. Does anyone have any idea?
I would also be grateful if anyone could advise me on whether there is any simple to use open source software for storing the index to the documents. The subject area is information industry/publishing.
